I started watching Doctor Who at the beginning of this new season. For that reason, I think my Doctor will always be Matt Smith. I will go back and watch the seasons before this one, and David Tennate and Christopher Eccleston will be Doctors to me too, but in the future Matt Smith will always be the one who I think of when I hear "Doctor". 
I bring this up because whenever I try to watch an episode my dad says that it is awful because the Doctor doesn't wear his scarf any more. I tell him that there are 11 Doctors and that the 4th one IS NOT the original, but he just ignores me.

Do you have a special Doctor? Does it depend on when you first started watching Doctor Who?

I was first introduced to Doctor Who with David Tennant. I loved him. I thought that nobody could ever replace him as The Doctor.

Matt Smith is The Doctor.

It actually makes me eager for Matt Smith's regeneration since The Doctor has just been getting better. Eccleston < Tennant < Smith < Twelve

I like the idea behind that,

but then you have things like Two being replaced by Three

or Five being replaced by Six being replaced by Seven.

One < Two > Three < Four < Five > Six > Seven < Eight < Nine > Ten=Eleven

Two > Five > Nine >Ten=Eleven

Seven < All the other Doctors

or something

I think it definitely depends when you start. My doctor has always been David Tennant because I started watching Doctor Who completely out of order but it was definitely in the DT era. I got my friend to start watching them from series 1 with Christopher Eccelston and she told me he'll always be her Doctor (even thought she started watching after me)
I started on Chirtopher Eccelston but i still sort of feel that Tennant is my Doctor, because thats when i became massively obsessed with the show. Ive seen a bit of classic too, but I think that it will always be David Tennant to me :)

It does depend when you start, you never forget your first Doctor and all that, and while my first was NIne, my Doctor is Ten. always will be,I think. I like Eleven but I'm still not entirely convinced he's The Doctor.

Eleven is THE Doctor. But he isn't MY Doctor. That special space will forever be reserved for Ten.
Well, I started watching on WOR channel 9 (independent commercial station) before they moved to PBS in the US. That's "The Talons of Weng Chian" 4th Doctor. But before long I was watching both 3 and 4 quite a lot. Then PBS started showing all of the existing 1st and 2nd Doctor episodes before we even got the 5th Doctor. So I'd have to say the only one I really didn't like was Six (however I think we were meant to not like him). I was able to tape and run through the shambling monster bits in 3 and 4, but we got to see many episodes in one story at once.

So I'd have to say it's the continuity and the depth of character over time as much as the adventure and sf.
Yeah, I don't know what happened when Colin Baker came on the scene, but it seemed like the writing and the acting was geared towards pushing us away from the Doctor. It was very weird. :/
